Very informative post.

I am on the same mission to find the best method of using iPad as a presentation device.

You might want to check out an app called ‘Shark Slide.’ Basically you upload your PPT file to their server, they optimize/convert it to the iPad, and you download it back into your iPad. Good thing is it retains most of your animations and transitions. I didn’t test it for movies or sound tho.
Some cons about the app..
1. Need to upload to their server, and redownload to your iPad, which is a pain if you don’t have wifi around and only rely on cellular network.
2. Only limited to 100MB storage.
3. No direct wifi/usb transfer to ipad.
4. No pinch zooming.

But reading your post, i will probably agree with you that display PDF files in Goodreader is probably the best way there is right now. Lots of file transfer options, pinch zooming, and also annotations if there is a need to. And thanks to your article, i realize you can just go back to your folders and play movies from inside the app if you need to, provided that they are in Apple-friendly format.

Just sharing my opinion.
